I just got my visa today at the Consulate in Lisbon using the invitation letter provided by WTR, which by the way, proved to be quite swift and reliable.

I'll be taking an overnight Aeroflot flight from Madrid leaving at 23:55 and arriving in Moscow the following day at 6:50. As it made a significant difference in the price of the health insurance, I applied for a visa starting at the date of my arrival in Moscow. Could it be that the check-in staff have any objections because my visa is not yet valid at the departure time (even though it will be when I arrive in Russia)?

It's all calculated on Russian time. If you arrive in Russia after 12:01 am on the day your visa is valid, you're good. No worries.
